Both of them are very good in terms of academics. IISER have several branches where as Jadavpur is in Kolkata.If you get IISER then don’t look back. They have much more updated course syllabus and better research facility and faculty. Also, they have the “Indian Institute” tag. Jadavpur, on the other hand, is great for engineering and arts subjects.

I'll recommend you to go for IISER over Jadhavpur university. Moreover i'll recommend you to join IISER Kolkata as It is the best in physics among all IISERs. Also The faculty at IISER Kolkata  is excellent and almost all branches of physics are covered there. So without thinking much you must definitely go for IISER .
