You have chances of getting mid/low level NITs and IIITs with CSE branch. Although you can get other branches in top NITs too. I will list down some of the college options in cse branch for you;

1. Indian Institute of Information Technology Srirangam, Tiruchirappalli

2. National Institute of Technology Meghalaya

3. IIIT Pune

4. IIIT Kota

5. NIT Arunachal Pradesh

6. IIIT Surat

7. IIIT Nagpur

8. Nit Manipur

I will suggest you to opt for IIITs and not the north eastern NITs. But note that these IIITs are new and are currently operating in their temporary campuses.
