It solely depends on the policies of the universities that they consider JEE mains marks or not. Some deemed universities give direct admissions to students having good rank in JEE but some do not even consider the same.But it is seen that if universities consider JEE amins marks and if you have good marks in JEE mains then these universities give you different benefits like  fee wavier as per policy, good branch and so on.

No, It is not mandatory. Few deemed university take admission through Mains score where as few take admission in basis of separate entrance examination. You can apply for your preferred university .
