Should non-domicile students have to register for KEA separately or applying through MCC will be enough for counseling procedures in Karnataka and all over India?

If you are confident enough to get a seat in Karnataka through AIQ (through which 15% seats are filled), there is no need to apply for state counselling. But if you wish not to attend the all India counselling, you will have to apply for the state counselling as an 'other state' candidate. Also keep in mind while you apply for the state counselling of a state as a non domicile candidate, you are only eligible for the management seats in private medical colleges despite of your marks,
