Hey,

There are various factors affecting the GATE cut-off score. Now, if we talk about the IITs, the cut-off depends on the number of applications they receive for admissions, the number of seats available and the category of the students applying. So, if the cut-off is high, it means that the competition is high. The number of applicants is high, and therefore they keep the cut-off high.

So, in 2012,2004 and 1998 (as you mentioned), the cut-off were high in civil engineering in IIT Delhi because maybe too many applications were filled for registration and the number of seats must have been less comparatively. Basically, cut-off is just a way of screening candidates based on score.
