Hi I want to apply for ba llb from jmi, I have scored 50% in 12th from commerce stream if I exclude maths ( it was an additional subject) but if I include maths then percentage is less then 50%. can I still apply for this course.

Yes you have a decent chances of getting admission in JMI but i also suggest you to look for a backup option as well because in rare case if you don't get admission in your desired college your precious one year will not lost.
