IISER provides admission on the basis of 3 channels like -
Kishore Vaigyanik Protsahan Yojana (KVPY) – Candidates will be offered admission on the basis of valid KVPY fellowship.
State and Central Boards Channel (SCB) channel – Candidates opting for this channel will have to appear in an aptitude test.
Yes, you can take admission in IISER through JEE Advanced.
To be eligible for IISER you should secure a rank within 10000 in the Common Rank List (CRL) under general category and for candidates belonging to reserved category (OBCNC, SC, ST, PD), their category rank should be within 10000.

The cutoff is not specified actually for IISER as well as IISc. But a student with a KVPY fellowship has a very good chance of getting through admissions. Getting a KVPY fellowship itself is not easy. So most of the KVPY candidates with fellowships do get through. all the best!
Yes, an exam named as IISER aptitude test through which a student get admission in the SCB channel. However the cutoff marks in board is really high. For 2017 CBSE cutoff is 90%.
