Both the colleges are good enough. But in many aspects SPIT is much better than VJTI. The teachers in SPIT are well qualified. The classrooms are good, well-versed system of extra-curricular activities, good wifi connection, excellent exposure of practical trainings and workshops. Libraries are very peaceful and the staff whether teaching or non-teaching is very helpful. It also has best placement opportunities for its students.

I would suggest you to prefer IT at VJTI over CSE at IIIT Kottayam. VJTI is one of the best engineering institutes of Maharashtra after IIT Bombay, VNIT and COEP having excellent infrastructure, faculty and research facilities. The institute has a huge locational advantage being located near IT, Finance and Technology hubs of Mumbai, Navi Mumbai and nearby Pune and hence enjoys a strong employer outlook. Most of top companies like Accenture, Jio, Reliance, Texas Instruments, Morgan Stanley, Godrej, L&T, Infosys,Wipro, TCS, Microsoft, Tata Motors, Bajaj Auto visit the campus with more than 85% placements each season.

Three of your Options are very Comparable. If you have plans to go for a Masters or Postgraduation in future, COEP can be a very good option providing in depth Technical Education. As far as Placements are concerned, Civil Engineering at COEP has almost 70% placements.
However from Placement as well as Career aspect, I believe a degree in Mechanical Engineering will be more effective than Civil as far as career scope and prospects are concerned. SPCE Mumbai too is an excellent Technical Institutes in Maharashtra next to COEP and VJTI and has good infrastructure, faculty, research facilities and an excellent employer outlook. Being located near Industrial Hubs at Mumbai and Pune provide strong scope and impetus in training and placement prospects. Mechanical in general has more scope in both Private and Public Sector. Among PSUs, almost all Enterprises have vacancies under Mechanical Engineering annually through GATE.

As you said you have got 96.07 percentile in jee mains 2020 and considering you are from defence category with 60 rank in state, i would say it's a bit difficult to get cse in coep and vjti as the seats are very less in this category and no one could predict exactly if you will get or not as there are different number of candidates from this category who apply in this category.

Yes it does matter when you passed your 12th standard while taking admission in colleges like BIt or VJTI or VIT during counselling. If you have a drop year they will ask you about it and you will be required to provide a gap year certificate too. It will not matter a lot if the gap was due to drop taken for studying in institutes (preparing for JEE etc) as most students do it. However if the drop was due to any illegal behaviour then it might be a disadvantage.
It all depends on the reason taken for the drop written in the drop certificate.

For admission in vjti in electrical branch , you need about 164 marks. With 88.94percentile, it would be difficult to get this seat.
Other branches you can get are civil engineering , production engineering and textile technology.

JEE Mains is one common examination held for ally he engineering colleges. JEE Mains is conducted separate for every Institute. If you are not eligible for JEE Mains, then their are many other state and university level entrance examination conducted for admission into engineering colleges.

The facilities and infrastructure available for the course/department, such as Wi-Fi, labs, classrooms, and the library, are very Good . The quality of the facilities in the hostel, the quality of the food available in the mess and canteen, the medical facilities, and the sports and games are all very Good .
The classrooms are decent enough, with wooden benches, projector and AC's. Wi-Fi works in some classes and doesn't in others. The library is too good. It has all the books that you will ever need. It even has good Wi-Fi. You can be in the library for a whole day without feeling bored. The mess has okayish food—not that great. The canteen has better food than the mess. There's a cricket ground, a football ground and a basketball court as well, which is really good.
College has a very good infrastructure, however, the infrastructure is now old and there are efforts being put to renovate the college. Labs are a bit outdated, but the college is bringing in new facilities. The hostels are also undergoing changes and the new PG hostel has super good facilities.
