The marks that can be scored in a particular set of GATE depends totally on the difficulty of that set and how well you have prepared. However, the marks to be scored in GATE to get admission in IITs or IISc doesn’t necessarily depend on that. This is because of the concept of normalisation that is applied after the exam is conducted. This is done for a fair evaluation of marks for a particular student. Normalisation is done based on:
The marks you scored
The highest marks scored by a person who wrote that particular set
The average of all marks scored by everyone who wrote that particular set
Highest marks scored among all sets
Average of all marks scored among all sets
Thus, after normalisation, the marks you scored can increase or decrease, based on how everyone else performed in your set. Generally, if your set was hard, chances are your marks will increase.
Now, coming to the question, in general, you need a rank of 500 - 600 to be assured a seat in any one of the old IITs (Madras, Bombay, Delhi, Kanpur and Kharagpur) or IISc. This is a normalised mark of 74.5–76. Usually, most of the top rankers choose to go for PSUs and the rank requirement comes down. As more and more people go for PSUs, the IITs keep their spot rounds to allot more people to specializations and as a result, the rank requirements come down.
But in your case it will be hard for you get admission in any IIT bombay and madras with 54.01 marks

Ofcourse IIT bombay is better for Msc Mathematics. There are many placements and opportunities in this field and because of high and booming analytical skills are involved in this subject you’ll definitely have scope even if you attend for interview outside the college

The admission into IIT Bombay is possible only when You get very good rank and getting a good rank not only requires time but how effective do You plan Your study because even for many taking coaching from class11th it is not possible to go into IIT Bombay, on the other hand, many go to it in just one Year Preparation so Your answer is yes You can go provided that You work really hard to prepare for JEE Advance.

We cannot predict the marks because the maximum marks for JEE advanced is not fixed in it keeps on changing every year and also we cannot tell you the exact percentage marks required because the difficulty level keeps changing every year but for sure you need to be rank within 60 to get into IIT Bombay because of competition is very stiff and only one of the most intellectual are able to get into IIT Bombay.
Final year of Candidates can apply for GATE Entrance Exam, The qualifying year can not be later than 2019. In order to take admission for M.Tech programme into IITs, You will have to register through COAP. After applying individually to all the preferred IITs through COAP, the admission offers will be allotted from which the candidates will have to select

Regarding your query, if you want to get admitted to IIT Bombay then you have to first clear JEE mains and then you have to score very good marks in JEE Advance. Admissions are done on the basis of JEE Advance rank through JoSAA counseling.
