Hello baddam.sreenu33 , From some research on internet I found that both the courses and colleges are best but we need to choose one then IIT bombay is best because its rank is under 5 top colleges of India and its fees is also less in comparison of iiit hyderabad.
I believe you should prefer Engineering Physics at IIT Bombay over NIT W CSE. Engineering Physics is basically a Engineering Research branch and deals with Physics in Engineering and Application. As far as IIT Bombay is concerned, you shouldnt have any issue regarding Location, Faculty, Infrastructure and Research Facilities. As

The campus at IIT Bombay is huge and got modern labs and classrooms. Libraries are full of books and online stuff, high speed internet everywhere. Labs have good equipments for research in computer science. Its nice but sometimes crowded. Hostel rooms are okay, not fancy but clean. Overall, infrastructure help a lot in PhD work.
IIT Bombay offers a spacious campus with modern classrooms and advanced labs and the libraries were equipped however the workload can be intense and the campus can feel crowded during peak hours overall it supports academic excellence with a few challenges
