Now, see, all iits are good more or lessly. Among the engineering streams, cs is most preferable branch then it & then ece. So, if your only target is to study in a good branch, you should go for the CS choice.
But, overall, among these 3 choices, I will recommend IT in IIT Sonepat. 1st reason is better placement packages around 11LPA where the other ones have placements around 7 lpa. Secondly, location of it is very good for internships & transportation.

Congrats to you and you son too for getting good rank in JEE mains 2020. According to last some years cut offs sorry to say but your son have very very low chances of getting admission into any NIT or IIIT. The cut offs for these institutions are generally very high because these are the most recommended institutions of India.

Every IIT has it's own advantage and disadvantage. According to me, Bombay IIT is better to pursue CSE. The chances of placements are far better here than other IITs. You'll get to learn diverse aspect of CSE here. However, these my personal opinion. There is 100% placement records of previous year's with average salary package 10-12 lakh per annum.

For getting admission into the IIT you need to write national level entrance exam i.e., JEE Mains and also you should get a suitable rank for getting the admission.
Yes ., The admission into other IIT involves the same procedure as after getting your AIQ rank if you are fitting into particular IIT then you have to register from the official website of the IIT. Then you have to wait for the admission process to begin. After checking through all of your details you will get admission into your desired IIT.

According to the category rank you have mentioned in the question you cannot get CSE in any of the top NITs as per previous year's cut-offs but yes you can get CSE in some moderate NITs like NIT Goa, NIT Meghalaya, NIT Arunachal Pradesh and likewise in some other institutions.
Note that the cut-offs are bound to change every year depending upon various factors.

According to your rank and considering you as sc category ,there is no chance to get a seat in any of the nits or iiits.
But you can look for GFTI's but still you have to wait for csab rounds to begin.

According to previous year cutoffs and trends the last round maximum cutoffs under OBC NCL -female cateogry for respective institutions are as follows:
IIIT Gwalior: 13k
IIIT Lucknow: 11983
Hence with your rank it would be impossible for you to get admission in IIIT GWALIOR or LUCKNOW but you can try your luck in CSAB counseling.
