Both are good for placements but iiit puna is far better than iiit jabalpur. Though both are quite college, and the infrastructure is also same, but the placements for cse branch is better in iiit pune.

No with your rank you won't bet getting NIT or IIIT with computer science branch but you can easily get admission in these colleges

Definitely you do have a chance in securing a seat in a NIT or IIIT at your Rank of 39000. Perhaps I believe you should have already registered for JOSAA and must be waiting for a seat. If not do get yourself registeres for the CSAB or Spot Admission Process
