Almost all engineering colleges in Karnataka are affiliated to VTU, notable exceptions being University Visvesvaraya College of Engineering, National Institute of Technology Karnataka, PES University and Manipal Institute of Technology. It becomes more of a personal choice. Many students really like VTU while others hate it. Same goes with Autonomous affiliations.
However, if you are from an Autonomous college you'll be able to crack all types of competitive exams but it is difficult for VTU students to crack competitive exams. The fee structure is high for Autonomous colleges as compared to VTU colleges. VTU has a standard syllabus although it is tough. Job opportunities are better as a VTU Student.

VTU is a better choice than autonomous. Autonomous colleges are those colleges that are affiliated to some university (most colleges are affiliated to VTU) but form their own syllabus and conduct their own exam. However, the degree is still awarded by VTU. Most other colleges follow the VTU syllabus and exam.
Autonomous colleges are often difficult to get into if you are rankings are average. VTU also has good enough syllabus to keep students engaged and also they get satisfaction in results if you did well knowing that you faced better competition and stricter standards. The only problem is that VTU has really difficult evaluation.

MVJCE used to be under the Visvesvaraya Technological University(VTU) until 2018. However, in 2019 MVJCE transformed into an autonomous institute.

Both VTU and autonomous colleges have their advantages and disadvantages.

With autonomous Colleges, students generally do not fail. It's bad for business so everyone gets a good score. This however means you have lesser chances of standing out in the crowd. But a great option to students who are not very serious about studies. Syllabus can easily be updated according to industry demands because it only has to be updated on college level and not on University level.
Placements after the degree largely depends on individual colleges.
So which one is better for you depends on your personal preferences. My suggestion would be to go with VTU.

The CMR university is a technical and management institution affiliated to the Visvesvaraya Technological University(VTU) and approved by AICTE, New Delhi. Thus it is not an autonomous body and the courses offered are Life Sciences, Management, Technical, Health, Law and other sectors of professional and higher education.

The eligibility criteria to get seat in B.E in Visvesvaraya Technological University is that you must have passed Second year Pre-University or XII standard or equivalent examination with Physics and Mathematics along with Chemistry / Bio-Technology / Computer Science / Electronics / Biology as optional subjects with English as one of the languages of study. You must have scored minimum 45% of marks in aggregate in the optional subjects if you belong to general category and if you belong to Karnataka Scheduled Caste, Scheduled Tribe and other Backward Classes (Category I, 2A,2B, 3A and 3B), the minimum marks that has to be scored 40% of marks in aggregate in the optional subjects in the qualifying examination. As you have scored 49.5% you are eligible to get admission in VTU.

With reference to your above mentioned query, I would like to tell you that if you don't want the college or would like to withdrawn your admission from the allotted college that you got through KCET, then you can do that and you are liable for that same.
You can withdrawn your admission from that college easily by writing the resigning letter to the registrar of that college.
Further, if you want to withdrawn your admission after the first year, then you can also do that. If you have given the whole first year fees, then after you leave the college you won't get any refund but if you have given your full 4 years fees then only your money will be refunded back after 1st year from that college.
