Applied Electronics And Instrumentation is basically studying about electronics which deal with application in measurement purposes and calibration of the instruments.
Whereas EcE is course of electronics and communication engineering.
There is less scope of applied electronics and instrumentation when compared to EcE.

You have a fine rank, also since you haven't mentioned that you are from outside or from the state, so I'll consider you a WB resident. With your rank you can make it to Jadavpur University, but not sure about the branch. Definitely branches like CS, ECE, MECH.

You have a good rank but since you do not belong to west Bengal so Jadavpur University won't be the one you'll get because of very high cutoff of it for non WB candidates. The best you can get is Kalyani government college and Jalpaiguri government college. Institute
Inorder to get admission in Jadavpur University through wbjee you should have a domicile certificate.
For non domicile students you can apply through jee mains.
Check the previous years cutoff to get better idea.
Generally to get admission in Jadavpur university you should get within and around 1000 rank.
