According to the guidelines for anyone to be eligible to admission into IITs, he/she must have scored at least 75% in board examination or must be among the top 20 percentile in that exam. So, yes they do matter but they only decide your eligibility not your merit.
Your 12th percentage doesn't count in your admission to any college through CET .It is your CET percentile aka score that counts.So I am guessing from your percentile that you might have scored around 90s , based on previous year trend you might get government college for B pharmacy but
