You give JEE mains 1 and 2 both, and then the best score between the two is considered while you apply for admission in colleges. So hence YES, JEE MAINS 2 is also considered, but individually and only if you have scored better in JEE MAINS 2 than in JEE

 The fees shown is the annual fees of that particular college. Now you need to Calculate the rest . Also you can visit that particular College's website to check their fees . There it will be shown properly with split ups of tuition fees and other charges.
