MIT is considered as best one of the best colleges for CSE and MECH whereas IIIT(B) is famous for its IT branch.So i would say CSE in MIT Manipal would be a good option when compared to IIIT(B) as it has better ranking,better placements and better infrastructure.

You haven't mentioned about any quota, if you have one. If you are a general candidate, at your percentile i.e. 86% your rank would be in some Lakhs and for a general candidate it is very difficult to get a seat in old IIIT and in the new

you  should have also mentioned your home state as well as your jee mains rank as it can't be accurate to predict your jee mains rank from your percentile ,however it would be quite tough for you top get any of the iiit or gftis at this percentile

Your rank is too high. You may not get top IITs and GFTIs based on previous years cutoffs. But cutoffs changes from year to year. This year cutoffs may decrease or increase or remain unchange.
