Yes the cut off is for only subject wise and overall, there is nothing like you need to qualify for both paper 1 and 2. There are many who get very less in their one paper but their other paper is good which leads them to qualifying the examination
For applying for cap rounds you don't need to do anything separately but applying for the mht CET counseling would do.
The seat allotments is done through centralised allotment process called cap.

As per the previous years cutoff your chances of getting Nits is less.
But there are some Nits in which you can get admission if they are located in your own state,that is you can get into Nits through home state quota.
You can get admission into new Nits
If you belong to general category then it will be difficult for you to get a government college. However, if you are from some other category you might have a chance to get a seat in one of these colleges. It will still be difficult to get any good college
