If you are asking about the choice filling of 15% AIQ counselling then it is conducted for admission to Government Medical Colleges.
BAMS/BHMS counselling will be conducted seaparately for almost all the states.

If you have a JEE mains rank good enough to get CSE/IT in JIIT (sector 62 one) then you can go for either of them. Placement wise both are at similar level for CS/IT (in terms of visiting mass recruiters and high end companies like Amazon, SAP Labs).

Since it's the first time that neet is offering admission to other courses like bams bhms or bvsc one can only give a rough estimate of min marks needed.
To my knowledge it will be above 300 for general OBC category.
