Molecular Microbiology entrance examination consists of 100 MCQs based on the level of graduation with 25 questions each from the domain of Botany, Zoology, Biochemistry/Chemistry, and Genetics/Microbiology . There is negative marking scheme, 0.33 marks will be deducted for each wrong answer.

You don't need to worry dear both your certificates are valid.
Just because now you are going to appear again for board examination with mathematics as a private candidate doesn't mean that the previous class 12th passing certificate becomes invalid , so both certificate i.e with maths and Biology
