In order to study at a college of your choice, you must first clear your compartment exam with good marks. According to me, you are not required to worry much about it as your final compartment exam percentage will be taken into account for your admission in any institution. It won't affect your admission process. If you score good, you might get selected in any college of your choice.
For Patna University, you have to appear the PUCET exam, and for Magadh University, admission to the B.Sc, BA and B.Com courses are granted on the basis of merit, where you must score at least 50% at HSC level in order to seek a chance. Hope you do well!

MS University takes into consideration the class 12 marks as well as the gujcet mark and the rank you get based on that. However for getting admission in in CSE branch in MS University your gujcet rank should be very high
It should be nearly 300 to 350 as per previous your statistics. Also it takes some portion of the class 12th marks which should be more than 94-97 % to get the particular rank. So it should be really difficult to get admission in CS branch in MS University with this marks in class 12 and gujcet.
You c still apply for other better colleges with the gujcet marks.

Yes, the sole reason to conduct improvement exam is to give students a second chance to improve their marks and perform better if they couldn't perform well in regular exams. If you got less marks in a subjects in improvements then the marks scored in regular exams will be considered in that subject for getting admission in higher studies.

You have to meet both criteria for taking BITSAT2020 exam whereas you have met with only the first criteria. I am sorry to say you cannot appear for the BITSAT2020 exam. There are entrance exams who require only 70% aggregate in PCM. But the varies according to the community category like in NITs/ IIITs/ GFTIs Admission after completing JEE MAINS and ADVANCED.
