Yes surely they will consider practical marks of Physics and Chemistry because the cut off for the scholarship considers your score in PCM as a whole and there is no distinction between theory and practical marks.

No,the mininum mark for each paper is 10.
Fees structure is not common for all colleges ,Kindly refer the college name for which you want to know the details.
Its around 60-70k in my opinion.

Yes you can get admission in IISERs with this rank. Every IISER has a different minimum rank cutoff every year depending on the number of applicants for getting an interview call letter. It also depends on your subject. For chemistry in 2016, iiser pune called till rank 620.

Congratulations!
It is very difficult to get IITs for your Masters in Chemistry because Previous year lowest cutoff was 405 for IIT Jodhpur. Other IIT's cutoff was higher than this. So it is difficult to get IIT. You can get Top NITs.
