For basic level you should start with NCERT books,  as the JEE syllabus is completely based on these books.
For advance level, you can opt for Solomon and Fryles JEE adapted version by MS Chauhan for theory only. ( as there are several concepts not in JEE syllabus

Yes you can apply for CDS.
For CDS exam there is no fixed percentage, you just need to be a graduate and of course you need to pass the CDS exam.

For MH-CET only aggregate marks of 50% is required to apply for government colleges hence you are definitely eligible for the same.
