As per the eligibility criteria laid out for VITEEE you need to score more than 60% marks in Physics, Chemistry and Maths subjects. Hence if you score less than 50% in PCM and more than 60% in Overall you do not seem to be eligible. As the eligibility criteria

Candidates are required to have scored 60% and above in Maths/ Biology, Chemistry and Physics in their 10+2 respective exams.
