As per your query BVP pune and ajeenkya D.Y patil. Bharathi vidyapeeth pune is a better college so as i am concernced as it is ranked under 100 by NIRF and it has very good placements

I gave improvement exams this year in all 5 subjects.. I improved in 4 but my marks got decreased in one sub. Overall %age is higher this year. What should I write in column of passing year and % in college admission forms (for example kurukshetra university).

You should write the new percentage as after the improvement exams, the past marks are declared invalid. So anywhere you have to write 12th Marks, you should write your new marks.
