Yes you can. If the Software Engineering Comes Under Computer Department then yes you can easily apply for that.

But, you must be having that particular GATE score to apply for. One more thing, there is no such Interview or Written Exams like in IIt's for the selection in NIT's

Both are good choices. Through JEE Mains it is little tough because of the cut off. I suggest you to appear in JEE Mains and also if you want admission in UPES then appear for the UPES entrance test, but I will also suggest that if you want computer science

The cutoff required for admission varies every year from college to college depending on various factors such as the difficulty level of the exam, number of candidates appearing in the exam, category of the candidate, etc.

98+ percentile is a good percentile to get admission in any good engineering
