The All India Counseling as well as the deemed university counseling are two independent process and a student is independent to apply for the counseling of both the category.

So as far as your question is concerned you can surely apply for both the counseling as per the dates

The admission through deemed university occurs through All India counselling.State counseling for state quota seats (85%) & private colleges including Management quota seats will be conducted through state counseling authority.
