I would suggest you to pursue CSE in some of the Good Engineering Colleges in Pune, like DY Patil, MIT WPU, VIT Pune and many others like I2IT Pune. Colleges in Pune have a huge locational advantage, with Navi Mumbai-Pune turning into India's 3rd Technology Cluster after Bengaluru-Hyderabad and Gurgaon-Noida.

Many IITs, NITs and Well as Reputed Institutes like BITS Pilani and State Engineering Colleges have Instrumentation/EIE Courses.

As far as IITs are Concerned, only IIT Kharagpur has a B.Tech Program in Instrumentation Engineering. Most of the Top NITs like Trichy, Rourkela have Electronics and Insturmentation/ Instrumentation and Control Courses.
