It all depends on your interest, if you feel that structural engineering is good for you and you interested in pursuing your Mtech with this branch then surely go for the IIT BHU, but if you like geotechnical engineering then stay in IIT Kharagpur. Because both the colleges are

For second & third year the timing changes according to the shifts.

1st shift is from 8:00am to 2:30/2:30(variable according to the extra lectures and practicals)

Yes, they have half days but not in the first year. In the first year, the college timings is from 8:00 am to 4:15 pm. From second year, you will have changes. There will be 2 shifts and you may have class in any one.
