First of all there's no percentage barrier to be eligible for JEE mains dear so you don't need to bother about it at all.
But yes,
To be eligible for NITs, IIITs, GFTIs , jee advanced( for iits) one needs at least 75% marks in aggregate in class 12
After completing your Bachelor's in environmental science or relevant subject. You would have covered most of the portion such as Physics, chemistry , Earth science and Biology of the process happening on the Earth. You have different specialization in your Master's degree based on the university.

You have not mentioned the college in which you want to take admission for MSc so I will give you a general view
The minimum eligibility for which is B.Sc. in any stream (preferably environment science). The tope colleges for this course are Gujarat Forensic science university,
BSc forensic science and BSc environmental science both fields are equally important and people choose it based on their interest.
I will provide you some insights in both the fields based on merits in each field so that it will help you to choose one.
BSc Forensic science -
I think BHU is a grad level course while JNU offers only at Masters and Doctoral level courses (MSc, M.Phil and PhD in Environmental Sciences), so technically you can go for BOTH.
