Whether you have to appear in a separate entrance exam or not will depend of the admission conducting authority. For example, Karnataka Examinations Authority (KEA) conducts admission to M.Tech programmes based on both GATE and Karnataka PGCET merit.
In some cases, GATE-qualifed candidates may be given precedence.
