As you are mentioned that you qualified Gate so yes you are eligible  to get stipend... .... but there are other group or category in which I AICTE not allowed the fellowship then they are not able to get scholarship and stipend..

You are supposed to appear for gate in whatever branch you want to pursue your masters. If ECE, is your masters interest, then give take the exam for ECE. If yoiu want to change the brfanch for your masters, that is possible too. You have to take the examination

Yes ofcourse you can give gate exam if you choose IT branch and you can get iits but generally PSUs don't have IT jobs except Bsnl etc. So less job options but you will have chances of studying higher.

Since your certificate is not in NEET format  either you won't be able to claim for the reserved seats or you would be provided with time by the counselling bodies at the time of admission .It won't cancel your seat in any case.

Just apply online to your respective Universities and wait for the GATE Score if you have got enough GATE score you would be called for an Interview and when you clear that you woud be eligible for the admission, you pay the fees and from new session you college
