Mostly black ball pen is used to fill OMR sheet. But if you can use blue ball pen also, no issue. First read the instructions given in question paper carefully before filling omr sheet. Black ball point pen gives more contrast and more area is filled faster. And OMR is all related to filling circles. That's why black ball point pen is preferred. But if you have used blue ball point pen, its certainly no issue and you don't have to worry about anything.

Your part is to appear the exam. How you will receive mark sheet and in what number depends on board. They are the sole person who decide how to make mark sheet which will be easy use for students.

Here is the eligibility criteria for admission into IIT through JEE Main:-
This says that your all subjects are taken into consideration which means that if you have secured a percentage above 75% in 12th final year exam then only you can take part in counselling.
HSC percentage is not taken into consideration. Only 12th percentage is kept in the eligibility criteria.

i am not sure, but since you'll be appearing for examinations that you haven't cleared previously, I think it would be based on the old syllabus because if there are significant changes in the syllabus and you haven't been trained about that, they cant't ask you the questions. However, please contact your school or the board centre for being fully sure about this.

see syllabus should be different for regular candidates and second time appearing or backlog candidates. you need to check the official website of respective board to get the details of the syllabus. or I would suggest you to contact with your faculty of school from where you have studied 10+2 course.
