Yes you can apply in the universities you are interested in, later on you can choose the ones you find most suitable.
But you should apply in the options you are getting so that you have a one to choose in the end.

You can get IITs with jee advanced score...for this if you are in general category then you need to score about 45-50% marks of the total marks to expect good IITs
