The exact reason is not known. But it can because of the ranking of the college. IIT Guwahati and Indore have higher ranking than Hyderabad.

I want to inform you that CUSAT exam fees is nonrefundable even after you had not given the exam.
This is applicable for all the competition that exam fees are nonrefundable.

The admission to IIT Hyderabad and all other IITs in India is through JEE Advanced for UG courses and GATE and CATE for master degree.
The admission criteria varies college to college so you are advised to talk to the college authority directly as the criteria may vary accordingly.
