Should I go for a iit mandi (or any other iit except top 7) CS branch or should I go for electrical or mechanical branch in IIT ROORKEE (OR GUWHATI).

Since mechanical branch is famous in Roorkee but not in Guwahati, so I strongly suggest you to choose mechanical in IIT Roorkee and not in Guwahati. If your rank is coming under opening and closing ranks for cs in Guwahati then fill that.

I got selected in mtech iit mandi through gate 20 but at the time of registration I wrongly filled my gender as female and submitted the form. can this be corrected further as there is mentioned if found discrepancies in your registration form the candidacy will be terminated

It will totally depend upon the difficulty level of exam because admission will base on your kee advance rank and fluctuate as per the difficulty level and students preparation. According to last year's results you should secure rank under 2000-2500 for cse in IIT MANDI in general category.
