Yes counselling through WBJEE is mandatory to get admission in engineering courses offered by Jadavpur University. Because Jadavpur University does not take direct admissions and the only way is through WBJEE counselling.

Jadavpur University offers various undergraduate and postgraduate courses in Arts, Science, Technology and Engineering and Interdisciplinary subjects. The undergraduate courses include B.A. , B.Pharm., B.Sc. , B.E., B.Tech and B.Arch. The JU postgraduate courses include M.Sc., M.A., M.Tech. , M.E., M.Pharm. and M.Arch. Jadavpur University admission to non-professional courses is offered on the basis of evaluation of the performance of candidates in the entrance examination. Admission to B.E., B.Tech, B.Pharm and B.Arch. courses are offered on the merit basis of the West Bengal Joint Entrance Examination. It is commonly known as WBJEE . Jadavpur University admission to M.Tech., M.E., and M.Arch. are offered through GATE score while admission to M.Pharm. Is offered through GPAT score. The admission to M.C.A. is offered through WB JECA. We have mentioned the admission process to various courses.
So in order to take admission into B.TECH courses you need to appear in WBJEE your JEE ADVANCED score will not be used.

I would recommend taking up B.Tech from Universities like VIT Vellore as compared to B.Sc. because the career opportunities in B.Tech field especially Computer Science are vast and if you do B.Tech from a reputed college, you are most likely to get good placement considering you are not particularly interested in B.Sc and you see yourself working in companies with a B.Tech degree.
