According to previous year's cutoff marks of Jamia Millia Islamia college , you need to score at least around 150 marks in jee mains to get any branch.

For jee mains there is no separate category for Muslims. There is only for SC, ST, OBC and PwD. So as per your jee mains marks you would not be able to take admission in jmi. You may give other entrance examinations for the private colleges and get a scholarship
