I'm assuming that you have not given any entrance test including MHTCET. And as per your query, you need to know some private/government colleges that give admission on the basis of class 12th marks. First of all don't worry. One exam can't predict your ability. So move forward and keep trying.
Now coming to your query, as you tell your concepts are strong. So if you don't want to waste your one year. Then you should go for mhcet exam. As mhcet also covered very good colleges. But if you are determined to be an IIT Ian, then there is no problem in trying for a second attempt.

The Maharashtra Health and Technical Common Entrance Test, popularly known as the MHT-CET, is annually administered by the Maharashtra State Government in coordination with the Directorate of Technical Education. The State Entrance Test Cell, Mumbai, conducts the MHT-CET for admissions to first-year engineering or technology programs (B.Tech/BE) and pharmacy programs (BPharma/PharmD) in the state (MH-CET). So, if you want to get the 97.5 percentile, you must have a score of 140 or above.

90 percentile marks in jee mains do not favour anyway in Mht Cet exam. Through MHT Cet exam different engineering colleges admission is done in Maharashtra. Jee mains scoring do not affect the admission of different engineering colleges which selection is done through MHT CET exam. Jee mains marks is taken into account only admission in NITs,IITs,GFTIs. Not to take any consideration for MHT CET exam.
