By comparing these two colleges the conclusion is as follows
Punjab engineering college was well established even before Manipal university and it is run under government where as MPU is a deemed university having it's own entrance test.
Teacher to student ratio is less in Punjab engineering college

Yes, you can apply in Mumbai University as the university requires minimum eligibility for admission in b.sc. Biotechnology course is 45% in 12th examinations.
Admission is based on Merit list and Entrance Exam.
There is no application fee for application, you can apply through both online and offline mode.

See there is no rule that you can not apply numerous college at a time. If you want to apply for MU colleges for your UG then you can apply. No problem in it.

As you mentioned your  mark  in keam is 327 ..with these marks may you will not able to get government colleges...... as for government colleges for MU candidates .. as per previous year .cut off ..the rank cut-off nearly lie between ( 315- 1074)...
