Yes you can, there are lot of colleges like IITs and IIST which offer mtech on the basis of gate score
Of course, why would anyone reject an opportunity from any of the IITs. There's nothing better than any IIT for MTech Biotechnology or Bioengineering. Give it a shot once, you should absolutely go for the counseling at IIT Guwahati for biosciences and bioengineering.
