You can start your preparation through NCERT books as it will help you to clear your basics and build your concepts and fundamentals strong. 

Exercises which are given at the end of the topics are very important to solve. You can also refer to NCERT exemplar.

Yes, you can qualify for JEE Main if you score zero marks in chemistry as there is no sectional cut off in the exam but if you want to score good marks in your exam to get admission in top NITs you have to perform well in all the sections.

But you have to work on Maths.
I suggest you study it from NCERT first and then move to objective booms for BITSAT/VITEEE . That'll surely help
