in jee mains if we get maths in 100 marks and physics chemistry in zero so i get seat in nit college

Your overall marks matter, subjects marks done. If you are eligible to get into any NIT college as per that years cutoff with 100 marks, then surely you can get a seat irrespective of physics and chemistry scores.

Are medical colleges accepting two marksheet from two boards ( cbse and nios) if I failed in only physics from CBSE board and gave exam from NIOS only for physics.!!?? And I overall passed from cbse board with 5 subject Chemistry,biology ,Hindi, English and health and education

Yes, medical colleges and NEET considers two certificates or mark sheets from two different boards. The certificate can be shown and the situation explained during your counseling round.

There has been an announcement by NEET in 2018 which allows 2 mark sheets from different boards.
