Student is eligible for state quota who is the domicile of the respective state for which he has been leaving permanently eligible for avail of 85% state quota privileges.
If you are domicile of Gujarat from where you have been completed your class 10 exam then you will be eligible for only the state of Gujarat for 85% state quota privileges.This is not a factor whether you have passed class 10 from Gujarat and passed 12th class from Rajasthan.if you are are domicile the state of Gujarat then you will be eligible for avail of the opportunities of 85% State quota for admission in NEET UG. Now if you are from the state of Gujarat then you will avail of the opportunity of 85% state quota of Gujarat only.

CBSE is central board of our country which is common for whole country. While Rajasthan state board is particularly only for Rajasthan. I feel that CBSE board will be a better choice as it is more recognized than any state board. Along with it, if you prepare for Civil services or any other exams, you need to follow ncerts. NCERTs are the prime books in CBSE board. So, CBSE would be a better choice.
Gap certificate would be needed if you have gap after completing your class 12. See, for getting admission into the College, what usually is seen the year of passing of class 12 and in which year you are applying for the particular course. You do not need to get stressed over it because their is no such gap in your studies as you have done polytechnic course directly after completing your class 10. The study is in continuing and the gap certificate is usually needed if their is gap in studies after completing your class 12 for getting admission into the college.

According to your question and taking into consideration that you want to know whether your school would give migration certificate as you have completed your 10th in cbse board and you want to go to rajasthan board.
I would like to tell you that migration certificate will be provided from the school from which you have passed 12th class and so i dont think they will give any migration CFT of 10th std.
