Water resources Engineering is the best course between the two as it has a wider scope in coming future as well. This Engineering has a wide scope to work in sectirs such as Water supply and treatment, air quality Management, mitigation and environmental impact assessment.
You can have the following jobs after doing WRE:
1) Water Resource Specialist
2) Water Resource Project Manager
3) Water Resources Maintenance Mechanic
4) Laboratory Technician
5) Water Resource Director

Yes, you have a fair chance of getting the new IIT's. However, I would suggest getting a score of 55+. You should aim for a high score in GATE, as it increases the chances of getting good marks and helps prepare w ell for the exam.
Usually, for civil engineering, or to pursue Mtech in any civil engineering branch a rank below 2000 is good to get into IIT's but if you are targeting top IITs"s then anything below 500 will help you.

UGC NET eligibility criteria is given below :-
--) You need at least 55% marks in your master or equivalent degree ( 50 % marks for
OBC/ST/SC/PWD/Transgender).
--) Those who are currently in the final year of their Master's degree are also provisionally eligible for UGC NET 2021 provided that they must fulfil above educational requirements within two years.

So, as M.E in water resources engineering is not there in the subject list , so you are free to choose any related subject depending upon your preference and thus, you can choose Geography .

Actually in todays market the civil engineering scopes are very down.
So in case if pursuing mtech it is very necessary for you to choose the course.
But as per the every years prospectives if you have done a good course from any nit then it is better for your future.
So you should go for nit.

Since their are a total of 81 subjects t apply for UGC NET 2019, your most preferable subject to apply for the post of Assistant professor or fellowship in Indian governmet institutions will be Hydraulics and Water Resources Engineering which is available in UGC NET as well as CSIR NET.
