For admission to B.Arch programmes in WBJEE participating institutes, you need to take either JEE Main Paper II or NATA. B.Arch admissions in West Bengal do not happen through WBJEE. This means if you want admission in B.Arch in WBJEE participating institutes, then you should not write WBJEE.

WBJEE is to get admission in Jadavpur University and JEE mains is for variety of college like NIT, IIIT, DTU,etc.
Don't worry there will be no problem. These are two different exam. No one is going to ask you to present your both application at the same time
