Yes being a Tamil Nadu student to apply for colleges in Pondicherry you need to go through all india counselling.
To apply for all india counselling go to the MCC website (www.mcc.nic.in) and there is the option for applying.
It is safe to apply in a college with MCI Permitted seat.Not only in Pg but also in Ug such seats were there during 2019 counselling.Students applied and are studying in that college so I think there wont be any issues with that.
Generally the for the PWD quota(general catagory) the marks goes down to as low as 250 in kerela but to be on the safe side scoring 300+ is a better option.
