Not necessary. Actually you need to secure an average of all three main subjects to qualify JEE Mains. You don't need to secure a minimum percentile in each subject in order to qualify JEE Mains. Suppose you secured 50 in Mathematics, 50 in Physics and 50 in Chemistry, then adding all three subjects and then dividing with total number of subjects, you will have 50% in all three subjects.
