Do I require ews certificate at the time of submitting the neet 2020 form (online) or at the time of counselling? Moreover if I failed to generate the certificate at the time of counselling, would I be rejected ?

At the time of Online application you just need to confirm your category. You need to submit EWS certificate at the time of counselling. In order to avail reservation, it is mandatory to produce the relevant certificates proving category. If it fails, you will not be eligible to claim reservation. So, better pls proceed with all actions to get the EWS certificates at the earliest. If any doubts, pls feel free ato ask.
