Yes, for JEE application you can use your best of five scores for overall percentage. You can replace the subject in which you obtained lower marks with the subject in which you have higher marks. You can skip maths if you have scored low on it and use the Computer Science score.
But your class 10th marks are just for general information, class 12th marks and JEE score are what will determine your admission in IITs or NITs.
